In Visual Explanations, Edward R. Tufte tells the story of how Dr John Snow mapped every incidence of cholera in London throughout the epidemic of 1854. What he could see was that they were all centred around the water pump on Broad Street (now Broadwick Street) in Soho. Within twenty-four hours, the pump had been dug up. Evidence was found of a cess pit leaking sewage. Does "dug up" mean "extracted from the ground?

I assume it's referring to them digging into the ground until the pump was revealed. Sort of like how paleontologists "dig up" dinosaur bones
